I have mine set up like you do using just an aux jack. Some of the folks have installed a much more elaborate cable that can hook in to the head unit and take the place of a CD changer, and will allow you to access your iPod via the radio controls (and if you have it the steering wheel controls).
I always just play mine is a shuffle mode, so it doesn't matter to me about controlling the iPod functions. I don't have mine in the glove box though, I have mine on the euro shelf that I installed under the steering wheel, and I remember most of the the time to pause it and that keeps from running down the battery on the iPod. One can also add another 12V accessory plug to the euroshelf and keep a 12V adapter in there to charge the iPod.
